Hi I have for the last 3 years worked from a business property i now want to move, As I have had a few issues in my life recently I want to rent a flat, would it matter if i have a house already and then rent a property will council tax be wondering why i am registered at two properties how do i get around this? anyone doing similar?

I don't know for definite but I would doubt that they'll be that bothered as long as you're paying!

I know people who have two houses, one they live in while they're doing the other one up and vice versa before they sell the first one and move into the second

So long as you are paying correct council tax it's none of their business. My name is on 2 Council tax bills. Do be aware you'll not get single person discount on the second, and there may not be a second home discount.
